I found a nice site that shows not flash movies unlike all the others, but HTML5 or mpg4 I guess. So if you are interested in documentaries this could be for you. As far as I can see there is no app.

I guess this is when browsing with a Mac or PC browser, with iPad or iPhone it should switch to mpg. At least for me.

Did you try Ted ? It's compatible with iPad. Also maybe vimeo has some documentaries?

There is another popular app on iPad to watch documentaries. It is FIlM FESTIVAL TV, it has non stop documentaries from 100+ countries, all in english or with subtitles. It is for iPad and this app also is free to download.
