Every since updating my iPhone 6 to iOS 10, I've had over 5GB of space taken up by something called "Documents & Data." I'm pretty sure I've never noticed that before, so if I had any D&D on my phone, it was less than 1GB or non-existent entirely.

What exactly is this that's taking up so much of my space and how to do I clear it out or at least manage it?

Settings --> General --> Storage & iCloud Usage --> Manage Storage

take a look at the heavy hitters there and manage accordingly (maybe clear their cache, clear their documents/files, delete them altogether and reinstall, etc.)
