Running macOS Big Sur 11.6.1 on Mac mini (M1, 2020), I have "System Preferences/Internet Accounts/iCloud/iCloud Drive" options set with "Desktop & Documents Folders" and after being away for few hours I open a new Finder window and see that my Documents folder is empty.

Logging out, and then back in brought me back to seeing my Documents populated again.
If this happens again, I'll see if "Relaunch Finder" will do the trick....

I did note that it took a very long time for the Mac mini to wake up, but that is "normal" for me and I have not noticed an empty Documents folder before.
 
I helped a friend with this same problem last night. I rebooted his iMac (old-ish, Intel) and the Documents were restored. Also running Big Sur.

Good idea about relaunching Finder.

Before reboot, clicking on iCloud Drive in Finder invited us to drop files there so they sync with the cloud, as if the feature had not been used yet. Logging on to iCloud in Safari showed the files were still there.
