Does Apple goes by the serial number/IMEI on the rear case or from the logic board?

In this specific case, I have an iPhone 6 that has the dreaded Touch Disease, but the phone is out of warranty.

My plan is to swap the rear case with one from another iPhone 6 that is still under warranty and have the phone replaced.

Now, if you think there is something fraudulent going on, you right!

There is a person who just want the phone replaced.

Then there is a company that sold her this POS and then lied about it and refuses to fix it.

any competent Genius or service personnel will go through the verification of serial number of the logic board.. In fact, they are most likely going to refer to the serial number from its software and might not even check the number on its outer shell..
