I'm going to order an iPhone 5S from Apple soon but was wondering if they would likely have any online deals on Black Friday? I've seen postings for deals by Target, Wal-Mart and Best Buy, but I'm specifically interested in purchasing through the actual Apple Store. Does anyone remember from prior years if they have deals?

Nope, don't expect them to.
That said, there's nearly no difference if you buy your phone from Walmart or from an Apple store since, if any problem arises, you can bring it to the Apple store for fixing/ exchanges.
