I'm still pretty ignorant when it comes to itunes, syncing, and icloud. So I set my iphone 5 up "as new," and apparently had a bunch of old apps in itunes on my pc.

Well, I didn't mean to, but about 47 of my old apps and my wife's old apps installed on my new 5. I was trying to avoid this because I didn't want unnecessary old apps/files/junk transferred over. I was trying to keep my 5 as fresh as possible.

I uninstalled all of the unwanted apps, but is some of junk left behind still even after you uninstall them? I don't want my 5 to slow down any.

No, no extra junk is left behind.
When you remove and app every single kb of data from it is removed.
