I have a 2 year old lightly used iPT, I clean it by breathing on the screen and wiping with clean t-shirt.

It seems like some areas don't respond very well. For example, in free cell, I touch/drag some card stacks take several tries to get the touch to take.

I know the screen is glass and shouldn't wear, but is there some kind of coating or a special way of cleaning the screen?

There is no special, active touch recognition-related coating on the screen. Touch is strictly radio-based and shouldn't deterioate over time. Your problem seems to be a pretty unique one.
