I've had this G5 powermac now for about 6 weeks, and the CPU temps at idle are always about 10-12 degrees C apart, with CPU B always the higher.
CPU B always starts to increase first and climbs at a higher rate then CPU A when loading up also.
I'm wondering if this might be a thermal paste issue?
 
There is no issue here. 10-12C is perfectly fine. The fact that one processor heats faster then the other is not an issue. If you are really concerned you can replace the thermal paste (G5's may use thermal pads I don't recall).
