I upgraded to 10.9 last week, and one other issue was that the upgrade wiped out rEFInd boot manager (http://www.rodsbooks.com/refind/index.html)

I reinstalled it, and it appears during the boot up process. But now the Linux Mint partition (that is still there) doesn't get recognized or the /boot directory can't be found.

I just wanted to bring this up for anyone else thinking of upgrading to 10.9 as something to be aware of, and if anyone else had this type of problem to say what they did to fix it. I think it will be fixable, I just have to look into it some more and point the new bootloader in the right direction to find the previously installed Linux OS.
