MP4 is a standard, and plays better on standard Apple software, but I can't seem to get Handbrake to rip soft subtitles? Also, I believe it is a bit more future proof than MKV.

But on the other hand, MKV has no problem with soft subtitles...

If you are not concerned with space, you can use the ripped DVD and use Plex. You'll get no compression and all extras (subs, docus, etc)
