I just checked my upgrade eligibility on the at&t website and I got this:

"Great news! You qualify for an early iPhone upgrade with a new 2-year commitment.
Full upgrade available: October 08, 2013"

I double checked by dialing *639# and got the same thing.

So I wanted to ask two questions. First, that means for the 16gb iPhone I'll be paying $485 (not including taxes), correct? Second, will the early upgrade pricing be applied at pre-order on Apple's website or will I need to pre-order through at&t?

Yes. $199 +$250. And yes, that info will be available on apples site and prices will all be there, and correct.
