I am setting my friend's iphone 4 with his itunes. they have never been synced before. If I just transfer the music from the library to his phone and do not transfer the apps into itunes, will the apps be erased from the phone when syncing the music?

Is that even an option to not transfer the apps to iTunes? No, it would not erase the apps. Even if you somehow lose them, the ones you paid for are still linked to the iTunes account you bought them with.

If you purchase an app with the phone, itunes will prompt you to transfer the app to itunes when you go to sync. You can always deny this transfer though.

Doesn't the prompt tell you that the apps will be deleted if you choose not to transfer [the apps]?
