My brother works for the local university and he's about to order a MacBook Pro for me via telephone to get the education discount.

Will this mean the MacBook will be registerd in his name, would that cause any issues for me (workshops/warranty etc)?

Doing it this way will save him having to go to an Apple store.

No, it won't be registered until you take it out of the box and set it up. At least that's been my experience in the past (I've bought a laptop for a family member before using the edu discount and it was no problem).
