I've read a number of issues with sleep/wake in El Capitan, but I have sort of the opposite issue.
I have disabled sleep (except for display), however the system is clearly sleeping maybe 1 out of 4 days overnight, intermittently.

I now have an external thunderbolt drive (OWC thunder bay mini 4), and sometimes when mac sleeps I get disk unmount warnings when it all wakes back up.

I see following in log-
kernel[0]: Previous sleep cause: 5

System preferences are set as follows-
Computer Sleep - Never
Display Sleep - 15min
Put HD to sleep when possible - NO
Wake for Ethernet - YES
Start auto after power failure - YES
Enable power nap - NO
