A couple questions about backing up movies:

1) Why is Handbrake's iPad preset only go 1280 x 720? It doesn't appear to use the full resolution. At the very least, 2048 across even with letterboxed movies. What settings do you use?

2) I have some MKV movie files I want to play on the iPad. Is there an app that plays them or do I need to use Handbrake to convert them to MP4?

OPlayer HD works well.

I also use Air Video to play files that sit on my iMac external HDD that I don't want to move to the iPad (such as kids movies). It is an exceptional piece of software. Requires Air Video Server (free) to be installed on your desk top. I use it across iPhones and iPads and then use airplay to flick to the Apple TV.
 
For the retina screens, simply use the AppleTV 3 preset in Handbrake. If the MKV has H264 then you can remux from MKV to MP4.
