I just bought a new keyboard for my mac so i can use it at the same time as i use my external monitor, the thing is my commando button is at the ALT button on the keyboard ( it is a windows keyboard) and the alt button is on the windows logo button wich complicates things. i remember with other keyboards that ive used that i get to choose wich button i wanna have for commando button, any one know if i can get that option once again and change it?

probably should get a Mac specific keyboard. Don't really know if you can do what you want to do.
System Preferences->Keyboard->Keyboard Tab->Modifier Keys
Select the keyboard you want to change, from the drop-down, and change the modifiers as you want.
