I want to remove certain audio tracks from various .mkv files that I have and simply delete them. Can anyone recommend an app for this?

There's an app called MP4tools. Extremely simple to use. It's somewhere between trialware and freeware.
 
I suppose the free solution would be to transcode from Handbrake, and then use Quicktime to export just the audio. That would depend on how much time you have though!

I should have said that I don't want to use the audio track but simply delete it.
