I'm having a problem with almost all my notifications except messages and phone. No matter how many notifications I have for an app, it always says "1". For example, I just got three Facebook messages, but the app only says "1". Same with twitter. My friend's Facebook app on his phone says "5". I'm confused as to why they would do this. It defeats the whole purpose of the badge. How can I fix it?

It's a bug.
It happens to me.
You can fix it with a restore in iTunes.
