In a van down by the river
I am running the latest Parallels for Mac with Mojave. For some reason, Windows 10 Parallels has hijacked file asscociation. Any time I go to open a mkv or other video type file, Windows tries to open it, even though I went into Finder and changed all with "open with."

Any time a new file gets created or downloaded, it automatically shows as Windows 10 Parallels default.

Has anyone else encountered this problem? If so, is there a remedy?

Have you tried changing the association using finder "Get Info" on the macOS side? When I have an incorrect Windows file association setting the correct Mac application and clicking "change all" on the info frame has always worked for me.
