My question is this: Is there a way to filter files that i download into specific folders. IE photos go to one folder, Docs go to another folder. Is this possible?

Probably. The easiest way would be to enable folder actions, and have the action trigger a script that just moves the file based on its type. You would just need to enable the action on the folder safari downloads to (this is configurable under preferences... i would change it from the desktop so when you move things manually to the desktop they don't get sorted like your downloads).
