We have an existing Web Based content management system that allow users to upload files (using HTML upload)to a designated area. It was our understanding that the IPHONE provided a full web browser, but we now see that the file upload functionality is disabled. Does anyone have an effective workaround or 3rd party tool to allow file upload to a website.

I don't believe it would be possible through iPhone because natively there is no access to the file system by the end user.
 
A work around would be to set up a customer FTP and if your customers, or you, wanted to FTP - you can download an app in the store which will allow you to send the file(s)
