I've had files on my desktop that have disappeared today apon booting up my macbook. Anyone have any ideas what this may be? Possibly hard-drive troubles that i should look into?

Spotlight them and see where they now are living. Might give you a clue as to how they got there. Fortunately, 'missing files' are usually 'misplaced'. Even Windows does not whack files for no reason.
 
Do you use boot camp? Due to differences between the way time is handled between OS X and Windows, Finder doesn't show files on the desktop that were created in the future, and Finder seems to keep track of time itself and doesn't update until it's restarted. If you log in to quickly after rebooting from Windows, Finder picks up the time before the system time is updated by the time server.
