Just noticed this by accident. By default one type opens with iTunes and the other with Quicktime. Can anyone explain what the difference is between file types and why this occurs in the first place?

nothing! one is set to open with iTunes and the other with QuickTime Player :).

BTW you can set the default application and associate the same icon and file type for MP3s by choosing an application and clicking the "Change All…" button.
