I have a folder that has about 3,500 items in it that I just downloaded it off my webserver I will be breaking it into smaller subfolders for obvious reasons. I'm having an issue because I can only access 1,998 of them through finder. I know of the standard limit that doesn't allow more than 1,998 files to show up but even when I move files out of the folder the other ones don't become visible. I need to separate content based on the file type but without being able to access over 1,500 files it is a bit difficult to do. Does anyone know how to disable this limit so I can break the folder up into smaller sub folders?

What are you talking about? There is no such limit.

Your right and I just realized the issue. The 1,998 file limit exists when viewing files on a server, I never even thought that my ftp client would only download 1,998 files because I can search for the other ones that don't show up by default. I just grew so accustomed to the recursion limit that I just assumed it was part of finder.
