I own a MBP 13" Mid-2010 with a FW800 port. I wanna grab a cooling fan for it but being it only has 2 usb ports, I wouldn't wanna use one up for the cooler.

Could I use the FW800 port for power to the cooling fan/pad? Is the output different?

Yes, FireWire's power output defaults to 12V, not the 5V of USB. And it is variable - devices can ask for different voltages than just 12V over FireWire.
 
I've never heard of a firewire-powered fan.
That doesn't mean they don't exist.

Are you going to build it yourself?
