This is the first time I will have 2 devices with the same Apple ID. When I get my iPad, I do not want all of my iPhone apps/music/movies to transfer to it, just some of them. How does this work?

You select which apps/playlists/movies/tv shows to transfer.

All of this is done in iTunes, just like with the iPhone. Or do you use your iPhone stand-alone?
 
Apple are smart enough to realise that once you've purchased one iOS device it will only be a matter of time before you purchase another.

In iTunes it lists the two devices separately.
