I have a wifi range extender in my house as I have a couple of areas that are a bit weak. Is there a way to stop my HomePod from joining that rather than the actual router as it is causing issues with my HomeKit devices being on a different network.
 
If you have the means, I would look into a mesh WiFi system. Everything runs on the same SSID and HomeKit has been excellent, everywhere, since I made that switch.
 
if the range extenders are configured properly, they should all be the same network

even though it's 2 separate wireless networks, it should all be part of the same LAN.

in the same way that wired and wireless devices can talk to each other, your wireless networks should be able to also.
