Flash works fine with Firefox, but not with Safari

What versions of Safari and Flash do you have? Does Flash work at all with Safari? Does it crash?

I'd simply download the Flash uninstaller and also the Flash installer for OS X. Then quit all browsers and run the uninstaller and then run the installer. Then repair permissions and see if you're OK.
