Why this is happening ?

It appears so to me. I can't get it to go away even when another file is successfully downloaded. I have to log out to get it to go away.

I had the same glitch on my MacBook. Open terminal and run "killall Dock" without quotes and it will fix the issue.

Trust me when I say follow these steps to make a simple application to reset the Dock:

1. Open /Applications/Utilities/AppleScript Editor.app and create a new project.

2. Put in the code
Code:
quit application "Dock"

and save it as an application and save (and name it whatever you want) to your Desktop.

3. To reset the Dock just double click that AppleScript application to reset your Dock.

Also my dock sometimes disappears and i go to settings to hide/unhide it

The problem keeps happening daily, most of the time i download files with safari......it seems like its a bug.
