Font problem (going from Illustrator to Latex)

Hello. I used Adobe Illustrator 10 (Windows version) running under VMware Fusion to create a flowchart. All the letters are within the boxes (flowchart symbols). When I dragged and dropped the eps file to Mac OS and doubled clicked the file, it was opened as a pdf file under Preview. The flowchart looked fine. However, when I displayed it under latex, some of the letters are out of the boxes. Anybody knows what is going on and how to fix it? I use Time Roman and Symbol as fonts for the flowchart. Thanks.
