I have cloud backup for my iphone. I also have local itunes backups weekly. Every once in a while I backup my mom's iphone on my MBA and when I restore her backup onto her phone all is well until she checks for app updates. The store asks me for my username/password. I dont understand why. My understanding is that its transferring apps(common apps such as whatsapp, skype) from my backup instead of hers. Anyone knows what the right way is to this? Shouldn't apps from her backup be used instead of mine for the restore?

iTunes backup app data includes data linked to a specific Apple ID. I suggest you create a second user on your Mac and use that for your mothers stuff... Alternatively you can delete and renown load the specific apps that are bothering you with the correct Apple ID...
