I am trying various apps to transcode an mkv to mp4. It generally works fine, but when it comes to audio, a 5.1, 6 or 7.1 channel audio file will generally come out as a 2 channel audio stream. I am converting from either DTS-ES or AC3. The 2 channel audio does report Front: LFE and Back: LRC (or some such) same as the 6 channel I converted it from. Does AAC not require 6 channels to output all those channels?
 
where are you seeing that?
if it's on your receiver, its possible those are being created by the receiver itself.

also, there's a chance you have multiple audio tracks, the aTV2 or 3 preset in handbrake will make a 2 channel and a 5.1 channel audio track.
