Free programs to count words?

Hello. I am using latex to write scientific papers. Are there any free programs that can count words in latex or pdf documents? Ideally, the programs should allow the users to specify the regions where counting occurs (e.g. from Introduction to Conclusion, ignore Abstract and References). They should also ignore special latex commands. Thanks.
