The app did not give an option to select another day so I have a 30 minute window to check in to upgrade via the Apple Upgrade Program. Does anyone know if having a reservation will still require waiting in line? The confirmation email says to allow 30 minutes to complete the transaction, but that does not mean there will not be a wait or a line to start the transaction. I'm actually getting two phones and had to select different stores, so I'm concerned that I may be late to the second one and not sure how long they will keep the phone for me.

So two questions: 1) Waiting with reservation and 2) How long will they hold the phone if late.

Last year they had two lines, non reservation and reservations. I think I was in line maybe 10 minutes after I was scheduled to be there.

There should be a line only for reservations and pick ups. Check in with a specialist as soon as you get there. Don't be late because chances are they won't hold your phone.
