Hello, my Otterbox Defender has arrived. After installation (even with the transparent plastic sheet that came with the phone which I had not yet removed), I found that there is a still noticeable gap between the iPhone screen and the plastic screen protector. What is the best way to deal with this issue?

How many of you buy an additional glass/plastic screen protector and remove the plastic screen protector that came with the case? Does it look/work well?

Well. I would recommend if possible share here or over there some picture of that. If we see the picture here, then we will be able to check what is wrong there and suggest you further actions.
 
I've had an Otterbox defender for my 6s+ for almost a month. Don't see any problems with it. I only use it for activities like hiking in the woods with the phone as a GPS. Very happy with it for that, I use a slim case for "everyday" things, when the phone is in the Otterbox it definitely becomes a "tablet". :)

Have never noticed any gap between the clear protector and screen glass, if there is one then it certainly doesn't affect operation of the phone. I got mine at Best Buy and it specifically says it's compatible with the 6s plus. There was another thread here about the construction of Otterboxes, and mine was a bit different from what was described there. Does yours say it is compatible with the 6s plus?
 
I bought the "Defender Series Build Your Own Case" for "iPhone 6 Plus/6s Plus".

You don' use any other screen protector?
 
might think about removing the screen protector from the case, and installing your own flush to the screen

I've had the otterbox defender too for the 6S plus. No gap at all. But I switched over to the lifeproof frē
