I googled on how to do this an ended up with nothing but found a neat trick to do this myself...
Situation:
I have a bunch of HD TV show episodes in HD in the mkv file format but would prefer to have them organized in iTunes.
Solution:
-Using Perian (on a Mac), open up the files in Quicktime. Let them load completely.
-Once done, go to File, then Save As. Select Self-Contained Quicktime Movie.
-Import into iTunes and tag as needed.
That's pretty much it. Huge advantages:
-This leads to ZERO loss in quality and increases the file size by only .6 mb.
-This eliminates the need for Perian to load the movie. When you open the new MOV file you can immediately skip to anywhere in the movie.
-This won't apply to most people, but my tv show was an anime and thus had soft-subs on it. By using this method the subs appear as well.
-Any chapter markings are preserved.
Post any thoughts, hints, complaining that I'm stating the obvious, etc etc. The only problem I've found is that for some reason I can't determine, Front Row's screen goes black a couple of seconds into these files... The audio continues but the video is just black. However my primary concern with this was to put the files into iTunes as I don't actually use front row (however, IF this worked I believe this method on a Mac Mini would be a pretty optimal htpc solution).

I actually tried this with an HD movie I have and the black screen problem didn't occur, so it occurred to me exactly what the problem was...
The screen goes black when the subtitles are supposed to show up.
SO, if you're not in that camp like me, Front Row works perfecty, hah.
