I believe I have had this issue since Yosemite and has followed me to Sierra. The issue is with ghost notifications that I cannot get rid of, 4 in fact as you can see in the screen shot attached. An iCloud almost full message, thats has been resolved, an added email acconut and and family member joining and leaving family sharing. I have tried killing all notifications reboots and an upgrade to Sierra but they still remain. Any help would be much appreciated as they prevent me from clicking on anything appearing under them. As you can see the notification window is empty and I am able to clear new events without issue.
