I recently purchased a MBA(2013) with an educational discount and also received the $100 Mac Appstore gift card. Before the computer shipped I cancelled the order(and ordered a refurbished rMBP) and while the computer showed up as cancelled, the giftcard just showed up in the mail a few days later. Apple said they would deactivate the card, but I haven't received any information as of yet to show that they refunded the entire order to my credit card.

I tried the card in itunes assuming it had been cancelled and wouldn't work and it applied $100 to my account anyways. Are there any Apple billing experts out there that can explain this to me? Will my credit card still be charged for the $100 giftcard? Is there a way to remove that credit from my account and have apple actually deactivate the card instead of just say they will?
 
Here's what I get from your post.
1. Purchased a laptop and received the Gift card promotion
2. Returned the computer but not the gift card
3. Redeemed the gift card
4. Wondering if you'll get the 100 dollars back for the cost of the card.

Since you did not return the card but rather redeemed it. Apple is not going to refund your money back.

Qualifying Product required for redemption under this promotion, the App Store Gift Card must be returned with the Qualifying Product in order to
receive a full refund. If the App Store Gift Card is missing, not returned, or has been redeemed by depositing its value into any iTunes account (even
if no purchases have been made against the value of the App Store Gift Card), then the full original value of the App Store Gift Card will be deducted
from the exchange or refund of the Qualifying Product.
