glitchy itunes and other problems when external HD on

When I have my external hard drives plugged in for some reason when I play music through itunes there is a slight pause sort of like a glitch. The music isn't on the external hard drives at all and are all are on my internal drive.

I also notice when I have my external drives on other tasks on the computer have a slight lag also. When I turn off the drives, the problem goes away.

Edit: External Driver connected via FW800.
