My Friend and I have just recently finished playing Borderlands-The Pre-Sequel and really enjoyed it. We really want to find another 2 player coop game that we can play online together. We can only get games via the Mac App Store, was wondering if anyone could recommend any?

Also, we have already done Borderlands 1+2 :D

There is always the Call of Duty Black Ops/Zombies as well as COD Modern Warfare games on the MAS, they always have online modes.

One that I know has a co-op mode on the MAS as well as App Store is the Baldur's Gate I and II Enhanced Editions. However, I'm a bit disappointed with the bugs in BGEE2 (bugginess is not just a Mac thing, the game shipped with tons of bugs for both Mac and PC as well as iPad versions). I recommend that you wait until Beamdog releases their promised BGEE2 "mega-update" version 1.3 promised at the end of 2014. They have been working on this patch for over 8 months, so it promises to fix dozens of bugs and glitches.

And obviously, the co-op mode means that both you and your friend will be co-adventuring together in the various scenarios/settings in the BG games. Similar in the way that you can co-op (co-adventure) when playing Blizzard's Diablo III.
 
Lord of the Rings- War in the North is an amazing coop game for 3 players!
Afaik the MAS version does only support local co-op tho.

There is also Trine 2 which is very fun too.

Portal 2 is also great fun, with tons of custom maps available too, but it is only on steam.
 
Well Borderlands 2 is obviously still there if you haven't played it but if you can wait a few weeks they'll likely release the Game of the Year edition soon for the same price as the current edition.

XCOM is also on the app store and multiplayer.

Single Player stuff I'd highly recommend from the app store, Bioshock, Deus Ex, Batman Arkham City, and Doom 3 (playing currently - still scares me). I'd also suggest Civ V but there's likely a Game of the Year edition coming soon for that as well.
