I want to buy the standard Mac Pro, which comes with an ATI Radeon HD 2600 XT 256MB. I have a NVidia 7900 GS 256MB. Would I be able to put both of these into the Mac Pro at once without compatibility issues?
And use them in Windows only, yes.
So they won't work together in OS X?What if I used the NVInject Drivers to get the NVidia card to work?
You have seven cards. 7300 GT, X1900, Quadro FX 4600, HD 2600 XT, 8800 GT, Quadro FX 5600, Radeon 3780.
But it is possible to use ATI and NVidia at the same time on the same machine?

Consider the EFIX module. It'll allow you to use up to Series 9 cards from NVIDIA, with Series 200 and AMD/ATI 4800 support coming soon.
Ok, cool. I check that out!
