Handbrake and choppy audio.

I've got a 7gb mkv video file (1080p) that has framerate issues and locks up when I try to play it, so I'd like to compress it down in bitrate or res to make it a little lighter on my comp (penryn mbp, 4gb ram, 2.4ghz). Whenever I try to run it through handbrake, I get choppy audio (like turning mute on and off), but I can get the video crystal clear.

I've tried setting b-frames to 0 with no luck.

Any ideas?
