Has anyone used the videoengine/Breakfast.app for encoding TV Shows? Its encodes then tags TV Shows automatically? http://code.google.com/p/videoengine/

There's an option to send commands to the Handbrake CLI to use specific encoding settings. My questions is, if you have videos (mkv) with alternate audio tracks, like one in english and another language, what command would basically use the same settings as the preset AppleTV settings, but encode using audio track 2 instead of track 1?

You should take a look at http://trac.handbrake.fr/wiki/CLIGuide#options, specifically audio options. I haven't tested this line, but -a 2 should be sufficient for what you're asking.
