If I use Handbrake on my MBP to encode a video with the AppleTV Legacy preset, I can add it to iTunes on a PC Server and it will stream (using iTunes as the client) to any Mac or Windows client.

If I encode it with the Windows version of Handbrake, same source file, same Handbrake version and same AppleTV Legacy preset, when I load it onto the same PC iTunes server it will only stream to a Mac iTunes client and non of the PC's! Any ideas?

Both versions will stream to the AppleTV fine. Everything is the same apart from the platform I encode it on.
 
While I haven't had these exact issues, I too have experienced weirdness between Mac and windows Handbrake. Using the same settings on Handbrake for both OS, the PC gives me a jumpy picture and the Mac does not. I just chalked it up to normal Mac/PC issues and tried and tried until I found a setting that worked.
