Handbrake mkv to m4v

I am trying to convert my movies to iphone friendly files for saving space and adding movies to our iphones for travel.

i have tried handbrake's presets for AppleTV, iPhone, and Universal but made the video width 1280 to keep the HD dimensions for Plex.

But when I go to add to my iPhone in iTunes, the converted movies don't transfer over.
Is it b/c the width is 1280?

The Apple spec page says for 3GS, up to 640x360.
For the iPhone 4, 720p.

Is there any way to go around this for the 3GS?

If not, that is annoying.
