iPod touch Handbrake not seeing certain DVD disc content

I'm using Handbrake to encode DVDs for my touch and up until now I've hade no problem. However, the DVD I'm trying to encode now contains two episodes on one disc, but Handbrake only sees the first episode. I'm using AnyDVD, but I'm NOT ripping to HDD first, I'm encoding straight from DVD drive, could this be the problem? Maybe I should rip to HDD first? What do you think?

It won't make a difference. I've tried.

There is something in certain chapters that Handbrake doesn't agree with or doesn't know how to handle. You'll need a different piece of software. I've used MPEG Streamclip for such chapters because I already had the program, but there may be something better out there.

Details as to why this happens? I don't know. Hopefully someone can explain it.
