I'm trying to convert a couple videos to add to my iTunes and iPod classic. I used the "iPod" presets and unchecked the "5th Gen" support since I have the 6th Generation iPod Classic. The videos will transfer to my iTunes but I can only hear the sound and no video plays on my computer nor iPod.

Can you use VideoSpec (I prefer that, though it hasn't been updated since 11/2009), MediaInfo Mac (10/2010) or MediaInfo (10/2010, there is a Mac OS X version to download, VideoSpec and MediaInfo Mac are using the same library as MediaInfo) to analyse the source and target video?
Source = the one you used to open into Handbrake and transcode FROM
Target = the one you transcoded to via Handbrake and want to import into iTunes
