Handbrake, subtitles, and iPod touch

I've been ripping movies with the Normal and iPhone presets for a while now, and it works great.

But now I've purchased the move Der Untergang. If I understand correctly, it's mostly German. I can watch (American) English movies with no subtitles, but for German I'd like some subtitles.

Can Handbrake rip in such a way that the subtitles are preserved, but not as a 'hardcoded' layer over the video, but like a separate subtitle track?

And if so, how do Quicktime and the iPhone/iPod touch cope with it?
