Harddrive + optibay problems

A few months ago i bought a samsung 830ssd and a cheap optibay from ebay.
The setup is as following:

13" macbook pro mid 2012
OS X 10.8.4

Optibay slot: Samsung SSD (Boot drive)
Regular slot: original 500gb hdd.

It has worked perfect for a few months. But 3 weeks ago i started getting really slow speeds from the original drive.

When i open a folder on it, it takes up to a minute, just showing the files. When i start disk utility, i get the beachball for a few minutes, before it see's both drives.

I have tried formatting the SSD, and clean install. (mountain lion) with no luck. And now i have just tried to format the regular drive. But again, no luck.
Whats really weird is, when i put the regular drive, in a 2,5" enclosure, and connect via USB, it works just fine.

So is there anyway the optibay setup can affect my 2nd drive speeds? Even tough its the original drive, in the original slot?

This is a tough one.

1. Check in System Preferences -> System -> Startup Disk to make sure that the SSD is selected as the startup disk.

2. It might be helpful to try switching the drive bays to see whether the HDD slows when it is in the optibay.
