So I have been having a problem with my 2014 MBA since the following events happened:

System won't fire up. Did trouble shooting, looked pooched.
Call Apple, Power problem, definitely hardware issue
Send to Apple Authorized Service Dealer here in town, they ending up replacing display (the initial thought cause), logic board and SSD.
Restore from day-old backup on Mac Server.

Ever since then, iMessage has been complaining on startup about needing a password after restoring my backup. Some times I have to enter in my password several times, and quite frankly, I'm getting ticked, especially after I enabled 2-factor on my Apple ID and have to enter in an app-specific password just to get iMessages working.

Is this an iCloud issue or did the dealer mess up with anything on the repair? I don't have AppleCare at the moment but the hardware is covered under warranty (bought less than a year ago)
